custom setting

Hi there
is there any documentation about custom setting?
I mean if I want to add something to one of your predefined setting, is there any reference for that?
my problem is :
when I use high privacy option it ruins the whole site and when I use one of the recommended settings it is OK but there are some other things I would like to change…

for example I get the followings in my source code which I want to take care of:

…

those make it obvious that I am using wp!!!

I even tried some Css and Js minifier, but there is still things that I would like to change just the way your plugin changes default things.

I don’t know how to change them using your plugin?

any idea?
