I’m testing the plugin out on a couple of my sites as well to see how well it works and I too am seeing similar issues that /wp-content/themes is not being replaced. In my case it is primarily only happening on the lines of code for the Stylesheets on the sites.
Once I see that working then, I plan on buying it for all of the websites I manage. Let me know if you can when this will be fixed.
